Is there a way to conditionally run actions based on their file type?

I would like to run a set of actions on a mixture of FLAC and MP3 files, but only add album art to MP3.

If I understand things correctly, MP3Tag will add the PICTURE tag to any and all file types it supports. Which is not exactly what I want.

No, this is not possible.

No, Mp3tag only adds cover art to tags where cover art is supported. The latest Development Build includes support for cover art in Vorbis Comments of FLAC files.
