Some of my movies show up only once. Others are displayed multiple times. It looks like it's
related to different chapters within the movie. Any way to fix these and remove the multiple
chapters leaving only one entry?

removing chapter information from Matroska files isn't possible at the moment. I'll see what I can do for a future version of Mp3tag.
