Can I create a .cue file from .mp3 files?

Or if I rip the albums in separated .flac files could I copy the tags from the .mp3 files to the .flac files?

Yes.
ONly make sure that the source files and the target files are the same in order and number,
select all the source files in 1 go,
use Edit>Copy tags,
select all the target files in 1 go,
use Edit>Paste tags
and the tag data from the source files will be copied to the target files.
